Clearly, someone was keeping an atomic clock around, measuring time.

God, as the famous watchmaker, obviously has a watch. And a calendar.
The answer I got when asking a theist about this biblical flaw was "well, a day could have been thousands of years back then".
The statement that a day could have been thousands of years explains nothing.
The standard answer to any seeming contradiction, anomaly, or problem regarding God is that "Through God, anything is possible." You don't need an explanation, you just need to know that there is no problem to start with..
