Catholicism or Protestantism did not care about atheism at all. I can name scientists, Catholics/Protestants and Anabaptists who were all burnt at the stake or drowned (Christians who believed in baptism by immersion were often drowned).

Your argument is silly.
Instead of using Religion lets use ethics.
Abortion. I am not pro choice or pro life, but if I had to fit into one of these categories I would be pro life.
Some pro life people in America think it is acceptable to kill abortion doctors.
Does that mean that all pro life people kill abortion doctors?
What you are doing is attempting to show how evil religion is and forgetting the fact that 99% of religious people are peaceful.
